Answer: Yes. Except in particularly extreme cases, most cruise companies in New York that operate boats with indoor areas run their cruises year-round, including during the winter season, even when it rains or snows.  

The indoor sections of the boats are heated and climate-controlled, making them suitable for all kinds of weather. Just keep in mind that if you were hoping to enjoy the cruise from the outdoor deck as well, it’s best to try and choose a day without rain or snow to make that easier.
